I'm guessing when you say the motor don't cut out that you mean the injectors keep firing. Also if your rockers are working properly that should create at least a slight stumble.

Jake brake uses engine compression for braking. So if not in gear it does nothing (except maybe kill the engine) and how effective it is depends upon which gear you are in.
